I can't offer specific help I'm afraid, but it sounds as if something in
your startup-sequence is modifying the palette on bootup. Do you have
MagicWB-Daemon installed anywhere?
If you send privately to me your startup-sequence, your user-startup and any
other scripts which are executed in either of those, I'll have a look
through them and see if I can see any programs that change the colour
palette.
