If it's what I think it is, turn off "Avoid duplicates" in the "New mail"
page of the YAM configuration.

It's checking through the .uidl file in YAM: to see if any of the messages
on the server are duplicates that you've already downloaded. The more mail
you download, the bigger this file gets, and the longer it takes to check
through.
