You have to use the ds version for any partition that will exceed the 4 gig
boundry. So, for example, if you divide your drive into 3 partitions of 1
gig, 4 gig and 5 gig, the first will use the normal version but the last two
will have to use the ds version.

I don't think it makes much difference since when you select update a
requester pops up asking for the file system. In the end you should only
have two file systems listed, PFS3 and PFS3ds (unless you are running
mixed file systems for some reason).
