Yes, a few weeks ago I met the same problem. Funnily the HDToolbox
from OS3.5 (BB1) was able to switch the flag from automount to not
automount, but not to revert it back to automount.
I solved that by using the OS3.1 HDToolbox. You should be able to use
it as long as you don't have partitions greater than 2GB. (My HD is
7.8 GB)
Or you could try HDInstTool or RDPrepX ...or wait for BB2...
Experiment... you have nothing to loose, as I understand it, and share
what you discover with us:-)

I suspect that one cannot boot from a not automounted partition.
In the OS3.5 HDToolbox it is possible to check the autoboot option
even if the automount option is not checked, but in the OS3.1
version, it is not possible to do that.

Audio partitions... hemmm, so I suspect you want to have bigger than
2GB partitions. :-/
I remember an utility on Aminet to edit some options of the RDB, maybe
is it editing the automount and autoboot flags??? But I do not
remember its name, sorry :-(
