Hmm, it can't be that the Apollo is messing up the PCMCIA slot, or you
won't have seen it during install.

Could this be a similar problem to the one with the PCMCIA ethernet
cards? In that if you don't have the CC_RESET fix, after a soft reset
the PCMCIA slot isn't activated or something? I dunno if it affects
squirrels when combined with certain hardware, but you could try
removing it from the PCMCIA slot after you reboot then plugging it
back in. IIRC that was a temporary fix for it.
