I had exactly the same problem too. I did have a Pixel64 using P96 but I
found the problem also occured if I tried to run DS even in an AGA mode. So
I don't think it was an RTG problem.
Do you have an 060 in your machine. I think it may be that DS (version 2
only - DS v1 did not have any font problem) does not like the 060. Since I
changed over to using a Miggy with an 040/PPC the font problem no longer
exists for me.
