I had similar problems for a while... I'm using PFS2, but it turned out that the hard drive was just overheating... Even with a 12v cooling fan on top of it drawing air across the top of it, it wasn't enough, so I remounted the HD to the base of the tower case and stood it on it's end and sat the fan next to it blowing onto it's PCB side of the HD and all has been well ever since...
