Most (if not all) backup programs won't find files in your hidden folders unless you make them visible first. Therefore, if you need to backup the files in your hidden folders make sure you make them visible before running your backup program.
If you have multiple accounts there is no way to make all folders hidden by all accounts visible at the same time. Therefore each user will need to be responsible for backing up the folders in their hidden folders.
